I really think this is linked to this weird back up, but maybe it's not and something similar happen to someone else. Double-click the mod under the Mods tab, and it will be installed immediately. It was abandoned pretty early and in most cases Nexus Mod Manager is a much better. So i let it disable everything, make a back up and after that i reactive myself all the mods like it was told, it tooks me 3 hours to reactive everything because i have hundreds of mods in skyrim.
